二つの悪い選択肢のうち、より悪くない方を選ぶ時に使います。

良い選択肢がなく、消去法で少しだけましな方を選ぶ時に使います。日常会話や政治、倫理の分野でもよく登場します。「choose the lesser of two evils」は「仕方なく選ぶ」というニュアンスがあります。
